Once again, Kaitou Kid crosses swords with Conan Edogawa in this annual installment of the Detective Conan movie franchise. When Nick Davis leaves prison after one year in solitairy, he is hired to operate a forklift in a warehouse in the harbor owned by the Japanese Yakuza patriarch Isshin Tendo. The place is assaulted by the Italian Mafia lead by Dino Campanela and Nick rescues and saves the life of Shuji Sawamoto, who is the representative of Yakuza interests in America. Shuji hires Nick to work for Yakuza and becomes his godfather in the family after his oath to join Yakuza. However, Nick is a lonely FBI undercover agent assigned to penetrate the criminal organization. When the FBI discovers that Campanela is organizing a massive attack to destroy the Yakuza, Nick's boss Littman calls off the operation to leave the dirty work to the Italian Mafia. But the connection of Nick with Shuji and his goddaughter Yuko forces him to help his Japanese family.

Shibuya, Tokyo, is bustling with the Halloween season. A wedding is being held at Shibuya Hikarie, where Detective Miwako Sato of the Metropolitan Police Department is dressed in a wedding dress. While Conan and the other invited guests are watching, an assailant suddenly bursts in, and Detective Wataru Takagi, who was trying to protect Sato, is injured. Takagi survived and the situation was settled, but in Sato's eyes, the image of the grim reaper that she had seen when Detective Matsuda, the man she had been in love with, had been killed in a series of bombings three years ago, overlapped with Takagi's.

A terrorist group invades a laboratory containing a deadly bacteria and destroys the lab with an explosion. They later announce via the internet they have gained possession of the bacteria and declare themselves to be the Red Siamese Cats, a terrorist group that was eradicated a decade ago.

Ichi is staying at an inn when a woman dies. Her dying wish is that Ichi take her son to his father, an artist living in a nearby town. After arriving in the town, Ichi finds out that the father has been forced by a local boss to create illegal pornography to pay off his gambling debts. Ichi makes it his mission to save the man and reunite the family, even though it brings him into conflict with a samurai he sort of befriended on his way to the town.

Mouri Kogoro is called to a special case in the ancient capital of Kyoto. There, Conan meets Heiji and they team up once again to solve the case, recover the stolen Healing Buddha statue, and even discover the identity of Heiji's first love.
